Because we think of the "heart" as being responsible in a metaphoric sense for automatic actions and feelings. So, knowing something thoroughly gives the same impression.

the phrase "know by heart" is a cultual saying. using metaphore to say that we know it well. the heart is used to signify the that its important like life and love. it comes form a christian beleif saying that the the heart holds real intentions and things hat matter most to a person. the heart is what matters not outward things . ect

It is a matter of depth. You don't have to think about it because you've 'got it in your blood'. It's a sort of metaphor, and obviously not literal in a biological sense.
