It's very hard to choose between the two. But I'm gonna go with Bob Dylan for many reasons out of respect, that I can't even begin to relate with David Bowie.

Bob Dylan
Everything that he touched turned into musical gold, Bowie not so much for me. I could name 50 songs that I love by Bob Dylan, but only 5 for Bowie (if that).

I prefer David Bowie, but if I were to rank the top artists, I'd put Bob Dylan ahead of him.
I'm not that much of a Bob Dylan fan. Maybe I'm not used to his voice yet. Sorry, but he has to be one of the worst singers ever. His lyics are excellent though, and other than his singing, the melodies work out well.
Bowie, on the other hand, is a much better singer, and he also had a pretty decent guitarist. Great songwriter (I prefer his songwriting more than Dylan's), but not exactly on par with Dylan.

Bob Dylan by a long shot, though I do love my Ziggy Stardust. Visions of Johanna left me breathless, Bowie never did that for me.
