I'm not sure about the daughter, but my 2nd son is a Jr., not my 1st born son. So the answer is no it doesn't have to be your 1st son.

Your 1st child does not have to be a Jr. I have never heard of a daughter being a Jr. of her mother but I did hear of a daughter being a Jr. of her father.

Jr refers to the 1st child named after his father, if your 1st born is not named after his father but your 2nd son is then your 2nd son would be the Jr. I have heard of girls being Jr's but to me that is weird. A mother who wants her daughter to carry her name usually uses it as her daughter's middle name.

A very good friend of mine is the last of 7 kids and he is the junior! So it can be any of your sons that you choose to be the junior.
As far as a daughter being the junior, the reason is very simple: Traditionally it was impossible for the daughter to have the exact same name as the mother because the last name would have been different! Sarah Smith's daughter would be Sarah Johnson, because the mother would have taken her husband's last name. Even though there were girls with their mom's names, they wouldn't be juniors cause it would be a different full name. In this day and age it is possible, but most women don't name their daughters after themselves to begin with.
Anyhow good luck to you!
I see nothing wrong with giving your daughter a "junior" name except that it may be to stiffling!

It doesn't have to be Jr. Actually, a daughter can be a Jr. Actress Della Reese's (Touched by an Angel) daughter is Della Reese Jr.

Tradition adopted mostly through the US dictates that it is respectful to add Junior when the elder named person is still alive. generally the eldest child may be named after the father and hence has Jnr added, but this is not set in stone. I am aware of a family of seven brothers where three have the middle name Junior in respect of being named after their father, granfather, and great uncle.

I personally don't really care, but most people name their firstborn son after their fathers. One of my friends have their third son named after his father.
As for the girl jr. situation, I believe you can do that, but when the daughter gets married, she will have a different last name.
