My top 3 are:
L - Deathnote: In my opinion he was the best.
Uryu Ishida - Bleach: Not one of my favorite characters, but thinks like a champ.
Shikamaru Nara - Naruto: I can't get enough of his planning.
Honorable Mentions: Piccolo (DBZ), Toshiro Hitsugaya (Bleach), Aizen (Bleach), Of course there are others, and this is where you come in.

L- Deathnote: he came up with stuff, i seriously would never think of lol....
Shikamaru- Naruto: its always something new...he really thinks about things in a new view..
The boys of ouran host club- Ouran high school host club: they make the funniest but most brilliant plans and events lol...its awersome...
Honorable Mention: Uryu Ishida, Aizen, Rukia Kuchiki- Bleach, Haji- Blood +, and i know its not really considered an anime but Sokka- Avatar: the last airbender lol...

Motoku Kusanagi of GITS. She is sharp, quick thinker and an excellent fighter.
Kambei Shimada of Samurai 7. His experience as a samurai and also wisdom really gets the team out of a lot of iffy situations.
Sesshomaru of Inuyasha. When he battles, he does not let emotions take over unlike InuYasha. He thinks of the opponent's weakness and makes it vulnerable for attack.

Naruto :
1) Pein the Akatsuki leader, he got Rinnegan power !.
2) Sasuke Uchiha, he is very quick and intellegent.
3) Naruto Uzumaki, his rasengan is very powerful.
