It's best to remove the toilet and pedestal sink first. Then tile around the toilet flange and tile where the pedestal sits. The pipes are a bit more difficult. I guess you are referring to the line set. If the edge of the tile falls close to the line set then you can cut a u-shape. But if the line set is in the middle of a tile, then you have two options. You hire a HVAC contractor to temporary disconnect, cut a hole in the tile, then have him come back to reconnect it after you are done setting tile. Or you cut the tile in two pieces and notch the tile for the line set. The former would would look nicer, but to be honest, too big a hassle, and I would do the latter.
After done with tile you reset the toilet and pedestal sink.
The tools you need are a tile snap cutter, a wet saw, maybe a tile hole saw. You can rent the first two. But you would have to buy the hole saw. You can cut a hole in tile just using a wet saw, that's how I do it, but it's somewhat tricky. In a pinch you can also cut tile with a 4" diamond blade in a small grinder, but it doesn't leave a clean cut. But if the cut is under the toilet, well no big deal. I would caution you the grinder is a bit dangerous compared to a wet saw.

Just done my bathroom this week used an electric tile cutter and used paper to make shapes around toilet and sink pedestal put them on the tile drew round the shape then cut straight lines through the tile they snap themselves of when they are close enough together about half inch apart then smooth the edge of with the tile cutter worked for me hope it helps.

I'm a bathroom fitter / plumber.
Yes I would remove the pan and basin pedestal first, cutting around never looks good, and will cause a problem if you need to lift the pan / basin. Its not hard.

If I,m right are , not going to remove the fixtures before you tile , The best tile job requires you remove every yhing first Then get tools you will need, Tile cutter, nippers ,

Hire an electric tile cutter - much much easier than trying to do it yourself with a nibbler and stuff.

we cut ours with a hand held tile cutter looks like a weird pair of pilers, practice on a few first as theres a bit of a knack to it
