Two days ago my check engine light came on; on my way to the mechanic the next day it turned off. So I went on using it then later on that day the car was just running on the drive way and started to over heat. I want to take it to the mechanic but I cant get it to go wrong again. Any ideas!?!
by the way the car just hit 40000miles

After it overheated did you replace the coolant that was lost during the process? If you didn't, you need to add coolant NOW! And if you did then quite possibly that was the problem in the first place, you were low on coolant, thats why it overheated and the check engine light was on.

The SES light coming on means the PCM detected and stored a trouble code which will still be there, only in history. The code will clear itself if it passes 50 consecutive internal diagnostic runs done by the PCM. Sometimes the PCM detects things like a leak in the evap. system which turn out to be someone left the gas cap off. This will be fixed the next time you fill up or tighten the cap. I would get it checked to see which code it is as it might be related to your overheating issue as well.

Michael h is on the money, your ECM most liklely detected low coolant setting off the check engine lite and with low coolant the car overheated. With the motor cold, take off the radiator cap off and add coolant until full, start the motor and let it warm up until you have flow thru the radiator, then top it off and then install the radiator cap and top off your resiavour to the "full hot" level. Keep an eye on the coolant level in case you have a leak and didn't notice it.
