Hi Leah,
Personally I don't "scruff" my bunnies (that's what it's called when you pick them up by the back of the neck) - I know most breeders do, but unless he's used to it, it seems that the bunny equates this with being picked up by a predator.
The simplest, non-scruffing way to pick up a bunny: Get down on one knee so you're close to the bunny. Place one hand on top of his head, the edge of your palm covering his eyes. Scoop your other hand under his bum (don't worry most bunny bums are clean), between his legs. As your sliding your hand under, bring bunny up to your chest in a "scooping" motion and continue sliding your arm up under him. You can then slide your other hand off of his head and down on top of him so that he doesn't suddenly try to jump away. When you're doing the scooping thing, make sure you don't grab the back legs - they contain the strongest muscles in a bunny's body and if they squirm or jump suddenly, there's enough force in them to actually fracture their own back.
It sounds pretty complicated; you can always practice on a stuffed animal first to get the motions down. Most aren't too comfortable with being picked up and doing it with confidence will keep HIM calm. And if he does squirm - don't panic, if you're close enough to the ground just let him go. And remember, some bunnies are never comfortable with being held (mine are about 1/2 and 1/2) - they just prefer to have all 4 feet on the ground.
To make friends with your bunny, the best advice I have is to get down on his level! Spend a lot of time on the floor with him (sitting or lying) and give him lots of time to get used to you and the fact that you're not a predator.
Talk to him a lot so he gets used to your voice and learns to know you. It doesn't really matter about what...they're not to picky :-)
Do lots of pettings on the floor with him to get him used to the feel of your touch.
When he does something good, like using the potty or when he's just being cute in general, lavish lots of praises on him. They respond really well to the tone of your voice and he'll be doing binkies (the run-hop-twist happy dance) for you in no time!
Good luck with your new friend!

If you pick your bunny up by the scruff of the neck, make sure you support the back end with the other hand so that the bunny feels safe. One way to carry a bunny so that it feels safe is to carry it like a football, with its head lightle tucked beneath your arm. If you don't like scruffing, you can put one hand under the chest and the other in the back. Whatever you do, make sure you support the whole body and NEVER pick the bunny up buy its ears.

Most bunnies don't like to be held much, but they do like to be in the company of people. If you do need to hold your bunny, grab the scruff of his neck, just behind the ears, but don't lift him too much. Then grab both of his hind feet with your other hand so that he won't kick out too much. Then lay him down across the arm that is holding his feet. You should be holding him like a baby but with his tummy facing down. You can then let go of his scruff and pet him. Make sure to give lots of fresh veggies and a little fruit as a treat once a day. You will do fine.

EDIT: My bunnies love carrots, celery, apples, lettuce, hay, turnip, and jicama, they didn't care for squash too much though.

Well, I normally put one of my hands under the bunny's tummy, lift it up, immediately let its butt sit on my other hand. did you know that scuffing your bunny aor using their eays to pick them up makes them feel so uncomfortable. Bunnys don't really like carrot. They prefer veggies. So go for the green and not orange ones.

I just feed and water them and teach them to go to the litter box. I find a good Hickory Stick for them to chew for their teeth. I not use like store bought wood, but, something from a tree in the woods/forest. Little salt block. Then different fresh veggies they enjoy. I just pick them up by putting my hands under them. Sit with them in my lap and pet, when they want down I let them. When they come to me I pick them up.
