When I passed though there heading to a war zone they suggested I get a Japanese visa in case any problem came up with the flight or the destination. It would be a place to stop at safely instead of risking being turned away in an emergency.

It depends. When you are on a country to just change planes and you don't have a visa, you will be waiting for your next flight on a separated room. You won't be able to walk around the airport nor to leave it.
If you are a US citizen you don't need a visa to Japan for stay up to 90 days. If you are not planning to leave the airport, don't worry about the visa then.

hello,
if you don't leave the airport, then there is no necessity to apply for a transit visa. your tickets will be enough to prove that you'll change for another plane.
