i have a few of those 3-d glasses but what i try to use red/blue pens, i can see each color with both eyes so does any one know a pen brand name that i could see each color through only one eye?

You should go to an art supply store and look through their Pantone color swatch book using those glasses. When you find the one you like, buy the corresponding-numbered Pantone pencil or ink marker from the display they have.

Your problem is that the reds and blues you are using are actually mixes of colors and that is why you are having bad results.
