I would recommend booking on your own. Travel agencies usually won't go the extra mile to book dining for you since they have no incentive to do so. You can go to Disney's website and pull up all of their menu's. I would definately making your priority seatings and reservations in advance. Most places can be reserved up to 120 days in advance (Exception is usually the Magic Kingdom restaurants).

Booking your sit down meals is a good idea. First go to the Disney website, www.disney.go.com, travel, WDW and dining and take a look at all the options they have. I recommend, especially if you have kids to do at leat one character dining experience, they are a lot of fun and you will get to take pictures with every character there. Make a list of the places that sound good to you and your family then you can always ask here of one of the Disney messege boards more specific questions about any places your not sure about. Then call Disney dining 407-939-3463 and book your priority seating, but be ready to be flexible they do fill up fast.
Some Of the places I have enjoyed are:
Sci Fi Drive inn at Hollywood/MGM Studios, I've doen lunch here a couple times, its fun, burgers that sort of thing.
Liberty Tree Tavern at Magic Kingdom. Dinner is family style character dining, beef, turky, ham, spuds, salad, they bring it all to your table and you can at as much as you want. Lunch no characters, menue, American fare, simular to dinner.
The Poly has a Hawiain place thats good.
EPCOT has places at all the pavillions in World Showcase so you can try different stuff. Canada Le Celier is the premier steakhouse, the sit down place in china was good and I have my first Japanese food there and enjoyed it. Mexico is also supposed to be really great Mexican food but I havent eaten there myself.
The Contemporary has a character experience that is very popular, I have a reservation for Novemeber I'm not gong to make it to since my trip is canceled.
The big character experience is the princess breakfast in the castle.
My opinion is all the dining is good, even the food courts, if they serve food you like I dont think youll be disapointed.

No you make the reservations thru Disney. There are a lot of restaurant choices at the Park and it all depends on what kind of experience you want. For example at Epcot if you want a gourmet meal then Coral Reef and The German Biergarten Restaurant are great. If you want something a little low key than the Garden Grill which is a very cool rotating restaurant is for you. Go to http://www.allears.net to look at menus and pictures. Have a wonderful time!

Best think to do is go online to the different 'unofficial' websites and read what people are saying about the restaurants. Here's a few good Disney Dining related websites:
1. Allearsnet.com (great for menus)

We stayed in Animal Kingdom Lodge in June of this year for two weeks and the restaurants in the hotel were all booked up for evening meals before we arrived. We did, however have the finest meal I've ever eaten at 'Artist's Point' at the Wilderness Lodge. Book there and enjoy.

I went to the website below and looked at all the menus before deciding. You CAN book at resorts other than the one you are staying in, too.
you will need to call in your reservations yourself, and the operator will be able to help you make a decision as well. the one I had was a great help when I was looking to book a extra special meal for our anniversary.

That is tough, but you really should try and schedule which restaurants you'd like to eat at and make reservations just as soon as you can.

they probably won't but you can always ask. Book for the one's which look like they have the best menu, if you don't like it, don't go again, f you do, book a table there for another night on your holiday. Also try googling one of the restaurants, you might find reviews of them which could help you choose which look good, and which don't look so good.

you dont need to book in advance so much,you can usually get in the places you want except on american holidays,we have very rarely had a problem if you do there are always others you can go to.
