In general, the starters are usually about equal. Personally I have a tradition of going with the Water startr. Stat wise, if you were to take a total of each Pokemon's base stats, Swampert is 5 points higher.
Swamper has high HP and Attach, above average Defense, Sp. Attack, and Sp. Defense with its Speed being its only real setback. Blaziken has high Attack and Sp. Attack, but all its other stats are average at best. Blazken's high offensive and low defensive stats make it a candidate for a flexible sweeper, but its average Speed stat can be cripling in that instance. Swampert, on the other end, may only have one high offensive stat, but it's above average defensive stats mean that it doesn't need to rely on speed.
Also, Blaziken's learnset can be rather restrictive. Most of its favorable moves are Fire-type, with very few respectable status moves, making it more dificult to change up the flow of battle. Swampert, on the other hand, has several high-powered moves including the much over-used Earthquake, which make it easy to provide an unpredictable experience for your opposition.
All in all, I'd have to go with the Mudkip line.

It's a good question. I've finished the game with both multiple times. I like Torchic because Blaziken can single-pokemon blitz the elite 4 plus Steven (used to trash them for training)
But Mudkip gets really big and strong too - I have nothing against mudkip, torchic was just the first one I finished the game with.

At the start, choose Mudkip. Make your way to first gym. Do all the battles with Mudkip (and a secondary pokemon which doesnt have to be strong. I suggest wurmple and then when it evolves it knows tackle so train in woods.) Beat the Rock gym leader using water gun. After that, Continue but stop at the first grass. Get a lvl 8 taillow and start training them equally (mudkip and taillow). Get a makhuita and train that too. Continue to Dewford and give Steven the letter (at the bottom of cave). Catch a Geodude and train that. By now, Mudkip should be lvl 25ish, Taillow/Swellow lvl 20ish, Makhuita 20ish and Geodude 10-15. Defeat the Fighting gym Leader there using your Taillow/Swellow. Go to Slateport and head up North to Mauville. Catch an electric Pokemon. Defeat May using... Taillow v Grovyle ... ETC ...

well this is the best tip in the beginning torchic is really no help but then u need a strong water pokemon which there really aren't many good ones so mudkip wopuld be the best of the three or treeko.

id prefer mudkips, but thats me... if you start over again
it doesnt really matter because the elite four has alot of pokemon types.. so you can always build a team that counter's them later on

typewise is mudkip stronger.For the Elite doesn't matter really,Blaziken has an advantage against three opponents(including the Champion)and so does Swampert

If your playing in the Elite 4 Blaziken has a huge advantage
Swampert on the other hand has an advantage with the 8 Gyms

i dont have these but in red/blue/gold/silver/crystal, whatever type you chose the opposing npc would choose the stronger type, so if you chose fire the comp would choose water type you/water..... grass/comp you/grass........fire/comp so choosing a grass type or fire type is usally best since there are a lot of water type pokemon that can counteract the comp's fire type or if you chose the fire pokemon, there are a lot of grass type pokemon you can catch that can defeat the comp's water pokemon
