You may want to check out the Marina. There are many inexpensive hotels in the area. One of my favorites in the area is the Hotel Del Sol, they have family style rooms, some with kitchenettes and one suite even has a room with bunk beds and kid size furniture. Room rates include poolside contintental breakfast, and free parking.

Several bus lines connect this area with downtown and the tourist areas [Fisherman's Wharf, Union Square].

There are two major commercial areas within walking distance, Chestnut Street and Union Street, that offer a wide variety of shops and restaurants.

Nearby family friendly attractions include, the Exploratorium, Marina Green, Chrissy Field, Lucas Arts center, the Presidio, Ft. Point, and the Golden Gate Bridge.

Enjoy!

You can find a lot of reasonably priced, clean motels on Lombard St (some are franchises of nationally known motels, some are family owned). Chinatown is a great place to shop for SF souvenirs (SF sweatshirts, toy cable cars, postcards) and there are a lot of bargains on Grant Ave. You can get 8 picture postcards of SF (mix and match) for only $1. You can also eat there for a reasonable price (not just Chinese restaurants, but also bakeries). If you want Italian food, North Beach is right next door and you can get great pizza, Italian pastries and gelato. Yahoo "MUNI" (the city transit authority) to get info on various passes (3 day pass, 1 day pass, etc.). Some of them will allow you to ride the cable car as much as you want (otherwise, it's $5 cash each way for adults). The cable car is a national landmark (the only moving landmark in America, the rest are bldgs). Golden Gate Park and the Japanese tea garden is worth a look. The SF Zoo is also great for kids (of all ages).

I thought Fisherman’s Wharf was a more family friendly area in SF. We stayed at Nikko downtown (hotel was okay) area wasn’t. Marriott Courtyard is very comfortable, affordable and family-friendly -- I did see one on that end of town.
