First off, Madison is not an unusual name at all; in 2006 it was the third most popular girl's name in the US, and it's been #2 or 3 every year since 2000. If you're looking for unusual, skip that one.
I like Teagan, and it is a boy name, but it is one that has been used more commonly for girls in the US in recent years. It's only gotten as high as in the 400s in popularity for girls, so it's not like naming your son Ashley would be, but know that it may be changing from a male name. (It didn't make the top 1000 in male names.)
Anaia is not in the top 1000 for the last 15 years, but Anaya has been increasing in popularity since 2000. (It's highest showing is #484 in 2005, so it's not hugely popular.)
Emmanuel hasn't been any lower than #229 since 1992 and that doesn't include the Emanuels out there. It's not as popular as, say, Jacob or Michael, but neither is it unheard of.
Neither Liren nor Indigo has been in the top 1000 in the past 15 years, if this helps any.
For what it's worth, I like Indigo the most of your girl names, then Anaia, then Madison. Of your boy names, I would rank them Teagan, Emmanuel, Liren.

Teagan Josias---
I like Teagan, but I haven't the slightest clue how to say the middle name.
Emmanuel Kai--
Emmanuel is not for me. Is the middle like "Ky"??
Liren Anthony--
people will pronounce it like Siren....
Madison Grace--
congratulations!! you are the 1 millionth Madison Grace born today!!
Anaia Phoenix--
better than Madison Grace, for sure. A little hard to pronounce.
Indigo Xen--
uhm. don't even know what to say here. Original, but strange...

Teagan sounds made up to me. I like Josias. Sounds old fashioned.
Emmanuel is an adorable name. I know the cutest little 3 year old named Emmanuel. He calls himself "Manwell".
Kai sounds very feminine to me. Not a fan.
Liren-no.
Anthony is good though.
Madison Grace-Nope. Toooooo popular.
Anaia Phoenix is absolutely the opposite of the overly popular Madison Grace. Sounds like you're trying a bit too hard to sound earthy.
Indigo Xen? Sounds like she'd have a bit part on Xena the Warrior princess.

I really like Teagan Josias for a boy or girl. I have heard both names on boys and girls. Not often though so thats good. I also like Madison Grace but its kind of common. Grace is a very common name, so is Madison.

I like Anthony and Grace as the best from your list. if I were your child, I'd like those the best. Also, think they sound the most dignified in case he or she grows up to be the President, a doctor, or other very important person (not that anyone is unimportant). I think it's good to give a child a name of someone they can admire, like from the Bible, honored family member, President, etc.

Those are definitely unique names, however, I've always been fond of the name Alannah Rheyanne as a different and unique name. You can also play with it to spell it however you want. Oh yeah, and Bethany Elaine is an uncommon name, but people have heard of it so it's not completely out of the ordinary.

I know what you mean by going with a less mainstream name, but these are really out there. The only one I like is Madison Grace.

Most of them are way too long.
I used this tool to help in deciding which name to use for my 3 sons.
I would try to picture myself calling them in for dinner.
Like....
Teagan!!!! come in for dinner!
Does't sound too bad.
But....on the other hand...
Emmanuel!!! Bedtime!!!
Tooooo long and a mouthful
