What do I use to get rid of scratches on this plastic?

I mean the plastic that is see through as in transparent.

You can try to fill the scratches with cd repair fluid ( I saw some for $1.50 in KMart ) but it will probably still show. That's why they sell screen protectors, because once you get a scratch you're really stuck.

My best guess is a cleaning/polishing compound that would be suitable for CDs or DVDs.

You may be able to use an acrylic floor finish to fill in the scratches. I don't believe there is any way to "get rid of" them, short of buffing compounds, etc., that even professionals couldn't guarantee.
