The U.S. government mainly had a policy of assimilation. With the sometimes exception of slaves and indentured servants, everyone was supposed to have the same rights and freedoms. Native Americans faced bigotry and prejudice but in theory they were treated as citizens. There were great differences in the "Native Americans". Tribes like the Iroquois farmed and lived in a relative democracy. Tribes likes the Apaches hunted and were quick to make war. Also, U.S. Government policy applied to the territories, but individual states treated these people differently. The New England states had a history of cooperation with the "Natives", while the Western states may have been much less enlightened.
