Should not be a problem with plain thunder storm.

The problem is with Tornados due to drastic changes in the air pressure that dont give the air inside of the closed up house to time to adjust so it blows out the windows. If there is a tornado then opening a window or two can help.

I've never had my glass break during a thunder storm. Opening the windows when it's raining will only let the rain inside, where you don't want it.

In the off chance that there is hail, or the wind blows a branch into your window, breaking it, just move away from the windows until the storm is over.

According to both FEMA and the National Weather Service, windows breaking due to changing pressures in a house is a very rare event. The majority of broken windows in thunderstorms is caused by hail or flying debris.
