Steph's method is good, but not the absolute cheapest. The absolute cheapest way would be to take the PATCO to Walter Rand Transportation Center. From there take the River Line (light rail) to Trenton. From there take the NJ Transit train to NY-Penn Station. The River Line is a bit tedious but it's much cheaper than the R7.

Get the Chinatown bus. Absolutely the cheapest hands down.

You haven't mentioned which forms of transport, so I'd recommend driving.

Next cheapest would probably be by bus service from Manhattan.

If there's a commuter service, that might in fact be cheaper than driving is.

Take the Train (NJ Transit and Septa)
You'll need to take NJ Transit (Northeast Corridor) from NY to Trenton - this will take about 1 hr 15 mins. You would then take Septa from Trenton to Philadelphia which will take about another hour.

Cost
$7 from Trenton to Philly
$12.50 from NY to Trenton.
Depending on the time of your travel, you may be able to buy a roundtrip off-peak fare for $21.50 for the NY segment-Trenton.

(So at the cheapest, your round-trip would cost a total of $35.50)

I have never tried this myself, but the Chinatown Bus is another option. I checked their website, and it looks like it is $12.00 one way.
