Use a wet tooth brush and brush the whole boot. It wont look the same but not as bad, Keep the brush wet. I did this to my suede shoes. Also next time they sell suede protector at wal-mart or any other store. It repels water and such. It works great!

First off why would you wear suede boots in the rain?
You could try to take them to a cleaners that maybe cleans suede jackets and see if they can clean them for you.

you treat suede with scotchgard BEFORE you get them wet, I'm afraid you are stuck with the water stains now.

Dry them and blot them with a thick, absorbent towel, then brush them a lot. Then when they're dry, find a combination stain remover/water repellent and treat them with it.
