I would find it quite odd, to be honest, since Imani is a fairly familiar FEMALE name in Swahili. Have you considered the masculine form, Iman? Besides being obviously male, Iman Kelly also sounds much better together (since the endings aren't so similar), and the shorter, two-syllable pronunciation helps with the flow of the full name as well. Iman Stephen Michael Kelly is far less a mouthful. :)
Good luck!
Edited to add: Per the above comments, Imani is NOT overly unique or anything. Just a name that happens to be popular within certain communities (generally those of African or Arabic decent). I've known a number of women with the name, and it happens to be in the top 500 most common girl names. So while some may be unfamiliar with it, it is a rather standard feminine choice. Iman, on the other hand, is not. That one is quite unique (not appearing anywhere in the top 1000), but still a name that shouldn't be too difficult for others to spell or pronounce. Just wanted to clarify. :)

Imani sounds very feminine to me. How about using it as a middle name.
Michael Stephen Imani Kelly
Stephen Imani Kelly
etc, you get the idea.

I love the names and your reason for using them. Personally I would change the order of the names since I dont believe that paying tribute to them has to mean they go in a specific order...
Stephen Imani Michael Kelly
Michael Imani Stephen Kelly
I couldnt decide between the two :-)
