I have made a mistake and thought I had an SATA but I don't. So can an Ultra ATA and Plain ATA HD be in the same computer I have two bays.

YES they will work. They are both PATA (Parallel ATA) devices. The one you call Plain ATA HD could be falling under ATA1 to 3 classification. The faster Ultra ATA could be falling under Ultra ATA 33/66/100/133. It would be good to have your OS and your favorite programs installed on the faster drive.

Well you could simply return the SATA and get an IDE. Or you could buy an adapter and adapt the SATA to IDE.

Yes, they can co-exist.
