La Jolla, of course, if you can afford it, that is... ;o) Additionally, I'll echo what others have mentioned: the further away from Mexico, the BETTER. However, some of the more northern communities, although nice/safe/etc., will leave you with QUITE a commute to the city, especially if you'll be working downtown.

People have given you some really strange answers. Whoever said you could buy a house in Sorento Valley/Carmel Valley area for $490,000 must be on crack! A condo, maybe, but not a house.
La Jolla is pretty and ultraexpensive but not the best place to raise a kid. Besides the drug problem mentioned by others, there's some major snobbery/competition re having more expensive stuff than everyone else. My friend's trying to raise good kids there and it's very difficult with 7 years olds crying that all their friends have cell phones and their parents drive cars costing $90,000 so why can't they...it's absurd. Besides, if you are watching the local news you'd know that La Jolla has multiple landslide prone areas, two areas there are sliding with major property damage.
Poway area sounds best; Poway schools are famously good.
Your income will likely limit your possibilities.
Whoever said there's more crime near the coast didn't know what they were talking about. Oceanside has gangs but no gangs at all in Carlsbad, Encinitas, Solana Beach, Del Mar, La Jolla. Pacific Beach is known for lots of drunken late night partiers of college age folks, NOT a good place to raise a kid.
Regarding EAstlake section of Chula Vista, theyve had major drop in housing prices there so there are currently some good bargains in housing for sale. Eastlake is close to the boarder and so those who are snobby reject the area because of a higher concentration of Latinos in that area. But depending on your financial situation, that might be an area that has decent schools and amenities at a relatively affordable price. North County coastal area is wonderful..that's where I live...but if you have a young daughter you may not have sufficient funds to live in this area. Much or all of the Rancho Bernardo area which is near Poway is part of Poway School district and might be more affordable than Poway but still has the good schools.

A lot of folks are recommending North County areas like Poway, Escondido, Carmel Valley, and Del Mar. These are great areas, but for the most part, at least a thirty minute drive into downtown San Diego. Some closer to an hour, and that's not counting morning or evening commuter traffic.
Clairemont or San Carlos are great areas if you have a family/kids and don't want to be "outside" of San Diego. My wife and I lived in La Mesa for two years, and it was okay but not great. Also I work near the airport and don't like a 30-45 minute commute. We've lived in Clairemont/Linda Vista for one and a half years now (my brother lived here for a couple of years also), and we love this area. It's safe, family-oriented, and close enough to the city itself. My aunt and uncle have lived in San Carlos for fifteen years and love it. It's even safer and more family oriented than Clairemont, but it's a little farther from the city itself. La Jolla is probably the best area of San Diego, but also the most expensive (aside from Coronado). Clairemont is in north of 8, south of 52, east of 5, and west of 15: primarily the area where 163 and 805 intersect. San Carlos is north of 8, south of 52, east of 15, and west of 125.

San diego is a pretty safe city, even the bad parts arent that bad compared to Los Angeles.
The guy who said the closer to LA the better is wrong. Oceanside has a bad side, so does carlsbad.
Del Mar is nice.
What are you looking for? are you a country girl? a yuppie? a hippie? Do you like the beach? suburbs?do you prefer to live around your own race?
if so are you white? latin? african American? asian?
What type of work are you loking for? certain neighborhoods cater more to certain careers.
Do you need to be around good public transportation?
would say Chula Vista is good, very quiet.
Eastlake, a little newer part of Chula vista
I also recomend Clairmont Mesa area, mission valley,
Pow Way, Coronado

you need to take a look at the school testing scores which are online & published in the north county times every year. certain school districts definitely rank higher than others....
it also depends where you will be commuting to for work. you can take the train from as far north as oceanside down to the city. if you're driving you obviously need to consider commute hassle time. if you work out of your home you have many more options.....
also depends on your budget.....do you want suburbs, acres of land or a house by the sea???? heat is inland, fog is coastal.....there's no one best neighborhood

EDIT: oceanside has good suburban neighborhoods which may be more affordable than other towns --even carlsbad has gangs in parts of town & so do some other communities -- just depends which side of the tracks so to speak...& even those areas many times are being revitalized into high end coastal communities. condos and attached homes are less expensive than single family homes where ever.

I will be moving back to San Diego next month! I grew up there! Its an AWESOME city. I LOVE it! I am in FL now (was born here), but from the ages of 8-21 I was out there (I am 22 now lol)
Poway is a Great town! Its geared more for families, and its less busy than other towns out there. Its sorta country living, I lived there most of the time I was out there, and I loved it! great schools!
Also, Carlsbad is very nice!. Its a little more expensive than other areas in San Diego, but you get what you pay for.
Also, Del Mar is wonderful! Same as Carlsbad as in pricey.
And La Jolla (the most beautiful beach I have ever ever been to. Lots of toursits though). very expensive.

Stay away from East County. Lakeside/El Cajon/Sante/Chula Vista/National City/East Lake/Paradise Hills.. Lots of crime/bad reps.

To be honest everyone here is insisting La Jolla but reality is if youre willing top spend a million dollars on a home go for it. And besides the pricing on homes, the neighboorhoods are not convenient to get to. I was also raised with kids in La Jolla As well when i was younger and i would never raise my daughter there only because all the kids do there are drugs.. mostly the cocaine and persciption drugs. i live and was raised in north east of La Jolla where the houses are affordable and safe. I live in the Carmel Valley/ Sorrento Valley area its a brand new area in general and its near the freeway. Houses there run about 490-500K... good luck and welcome home!

Many have said to stay away from Chula Vista, but I disagree with this. If you go out to Eastlake, many new suburban communities are being built for a mortgage that will be less than what you would be paying up in North County. I was raised in CV with family working for the police department and it's not as bad as people think it is. I would completely recommend looking out there...many new communities, new schools, great restaurants and even a new freeway. It would be a great place to live.

If you have work in the city and you don't mind to communute I would suggest the north county. Poway, Rancho Bernardo, and Escondido areas are some good places to live. The closer you get to the city the worse it gets with crimes and just plain quality of living. Also stay away from the coast, a lot of drugs and gangster. I grew up in Escondido, joined the Marine Corps out of highshcool now bringing up my two daugter and my son in Escondido.
