That's the Executive Branch's Check over the Judicial Branch.
Basically they run the country on a system of Rock-Paper-Scissors. Each Branch has a power over the others, and a weakness. It keeps any of them from getting too powerful.

I believe the pardons are for some very few cases or 'exceptions' to the rule that the founding fathers could not think of. It is like an 'escape clause' in the Constitution built-in for these exceptions. The president cannot give too many pardons, however, and the pardons can be rejected by the supreme court in some cases. A pardon could probably work if the pardoned person is expected not to do another federal crime against the U.S. But if the pardoned person seems like he would repeat the offense, he will not get a pardon, or the pardon may be rejected by the Supreme court.
Governers of states also have the power to pardon people who have committed a state crime.

The President isn't the only executive branch member having this power...Congress through vote can/may also grant pardons...It's rarer than the President doing it, but they do have the same ability, it's just difficult to get the numbers necessary or the interest necessary to do so.
Hence both the legislature and executive branches have a check on the judicial branch of the gov't.

Since the Founding Fathers knew that at times the Presidents would not be able to act like saints, and they might have to ask people to brake the law, so that is why it was granted. It's intent was for very isolated cases of National Defense.
