Great debate question! Here are my thoughts in a nut shell:

On February 21, 1965, Malcolm X was assassinated as he started to address a rally in New York City. Malcolm X was a controversial figure. He had spent time in jail as a street criminal. As spokesman for Elijah Mohammed's Nation of Islam, he articulated a virulently anti-white program of black self-help. After a trip to Mecca, he broke with Elijah Mohammed and his anti-white policies to form an independent political group expressing both national and international concerns. As tensions increased (for various reasons) between Malcolm and the Nation of Islam, it was alleged that orders were given by leaders of the Nation of Islam to "destroy" Malcolm; in The Autobiography of Malcolm X, he says that as early as 1963, a member of the Seventh Temple confessed to him having received orders from the Nation of Islam to kill him.
After the shooting, two suspects were named by witnesses; Norman Butler and Thomas Johnson, both members of the Nation of Islam. Three men were eventually charged in the case. Talmadge Hayer, also a Black Muslim, confessed to having fired shots into Malcolm's body, but he testified that Butler and Johnson were not present and were not involved in the shooting. All three were convicted.

I’ll leave you with a quote from Malcolm X...

"the more I keep thinking about this thing, the things that have been happening lately, I'm not all that sure it's the Muslims..”

On February 21, 1965, former Black Muslim leader Malcolm X, 39, was shot to death in New York by assassins identified as Black Muslims.
just because he was muslim
On Sunday afternoon, February 21, 1965, just before delivering an address at the Audubon Ballroom, Malcolm X/El-Hajj Malik El-Shabazz was assassinated before a crowd of hundreds of people, including his pregnant wife Betty Shabazz and three of their four children.

The profound religious and political sojourn of Malcolm X was hardly noticed in the immediate aftermath of his assassination. The New York Times editorialized that Malcolm was “an irresponsible demagogue” and “an extraordinary and twisted man,” who had utilized his “true gifts to evil purpose.” Time magazine declared that the dead leader was “an unashamed demagogue” whose “gospel was hatred.” But others saw Malcolm X more clearly. President Kwame Nkrumah of Ghana sent a telegram of condolence to Malcolm’s widow, saying that “your husband lived a life of dedication for human equality and dignity so that the Afro-American and people of color everywhere may live as man. His work in the cause of freedom will not be in vain …”

Yeah...that's one reason. The other was the skimming of funds from the treasury of the organization.
Malcom X had broken with Elija Muhammad who was basically a two faced liar and womanizer, all the while preaching the opposite to his followers. MX was becoming rather vocal about this and subsequently was murdered because of it.

Don't think for a moment Elijah Muhammad didn't sanction that either. The man is guilty as sin.

Because Malcolm X found out the truth about Islam - that it was not a Religion of black people only as elijah was claiming. Islam is the Religion which all people are ordered by God to follow and no person is better than another except with his piety.
