I will be flying out of Can. but I will be switching planes in the U.S. will I have any problems at the U.S. even though I am not staying there. I am only changing flights to go to korea?

As long as your passport and visa paper work are in order I can't see how you will have a Problem. 16 years ago was a long time and I am glad you have your life in order. Good luck to you and God Bless!!, I hope you get your Pardon Soon!!!
