Are you getting good vacuum to the booster? If it is just that the brake pedal effort required to stop the vehicle is excessive, it sounds like the vacuum pump is worn, and needs replacement. To verify this, check your climate control mode selection operation. If it works only on DEFROST, you are not getting any vacuum to the booster and the supply to your HVAC system. The vacuum pump is secured to the mounting bracket by three 10mm bolts, and driven by the drive belt. You would need a pulley puller/installer to replace, if you are attempting this yourself. This is a pretty common failure on Ford trucks equipped with the diesel engines. Hope this helps.

Was the problem before or after everything was changed, did we change everything because it was doing this or is this a new problem since everything was replaced.

I would start with bleeding even if this has already been done do it once more and make sure to do the Right Rear wheel, then the Left Rear wheel, then the Right Front wheel and then finish with the Left Front wheel.

Does the pedal feel hard, squishy, soft, did you already bleed the brakes the same way I explained above, update your question with more details what has and what has not been done and I will look at it later.

Air in the brake lines.
Bleed them again.
And adjust the rear brake shoe clearance.
