Have you tried nail polish remover (acetone). I have taken permanent marker lines off wood left over from marking where I needed to cut for renovation. They were gone in a minute.
I got the idea from someone who works as an emergency room MD who said that she uses it all the time when people come in with injuries that include tar on their skin from motorcycle accidents. Before they do any work on the injuries they clean it that way in the ER.

I had a similar issue before, and the only way I was able to remove the stain was to strip and refinish the floor. If all else fails, try some floor stripper coupled with an abrasive sponge. However, if you don't want to take that route, try some alcohol or a substance called "Protein Spotter". Best of luck removing the stain!

you can buy a product called goo gone your local walmart... It is primarily for sticky substances but also will work on pen marks..

Use whiteout.. duh! J/k..
In all honesty, the rougher edge of a sponge and a good cleaning agent... it also depends on if the ink has seeped into the wood, in which case you might consider lightly sanding it away, and then staining it to it's original finish... if you don't want to re-stain that small section, you can use one of those brown markers that are sold in stores to touch up furniture.

rubbing alcohol!!!!! :D it's the bomb.. ive used it countless times to remove ink and marker even stains off my carpet and paint off my car from an accident!
You'll thank me later.. ;D
Oh and it doesnt damage wood!
