I want to know if, specifically, the Louisiana Purchase and the Missouri Compromise were governed by Congress then, and if so, to what degree?

Each territory had a governer and beneath them a legislature. They had the same authority that they had over states.

Your speaking in the early 1800's, right? well my friend, they, congress didn't even know for sure what lay across the wide Missouri, that's a fact.

Mexico was still in the belief that it was in charge of the Western and Southern lands. Canada or what could be said was that country, was controlled by the British who were still coming into the Northwestern states, you might say "invading" us, without any problems.

There was just to much "country" to control and they didn't have the slightest idea of how to do it. This wasn't including the Alaskan territories. They simply forgot them or, shoved them to the side.
The fur trades were booming in the West but, it was so far to go and cut off from the rest of the U.S. and, cornered by big profiteers. The Mountain men were now born.
It was when they discovered gold in the California territories in 1849 that really opened the Western trades and Congress finally found out what they had. Then again in 1885 with the Alaskan gold rush.
At he same time the fishing industry with Alaska stirred up their thoughts. By now Congress was waking up to what they had in their hands.

Yes, United States territories were under control of Washington.
The territorial governors were appointees.
The Missouri Compromise of 1820 brought Missouri into the Union as a state (a slave state), so Missouri would have a governor and representatives in Congress like all the other states.
People living in territories did not have elected representatives in the U.S. Congress which was a major
difference between territories and states.

Hell I'd be surprised if they had control over themselves!! As to the control of the territories they had? I think they had a large influence over it all.
