The Exorcist! The music had a lot to do with that, too. The scene where Sharon lifts up Reagan's shirt and shines a flashlight on her stomach for Karras to see, and the words "Help me" show up....man, that music they played then made that one of the scariest moments of the movie.

I have to name more than one since there have been too many great ones over the years. The best movies had a very high creep factor, gave me strongest chills and left me in an altered state long after I left the theater.
I second your pick. The shining was great. You never saw the evil but you could feel it sitting right next to you the whole time.
Same with Alien. It had a great monster perfectly designed to survive and procreate. It was always ahead of the curve taking control of the spaceship and devouring almost everyone faster than the humans could react. The android that was part of crew added a great twist. I'll always remember that scene of him as a decapitated head on the floor explaining why he had been assigned to the crew.
Blue Velvet was one of the strangest movies I've ever seen. It had a totally different style than anything I had seen before. Like Alien it had an unstoppable evil force that was out of control until it was stopped by guts, ingenuity and luck at the very end.
AI (artificial intelligence) wasn't all that scary but it was creepy with the robot boy staying alive for thousands of years before finally hearing from his human mother that she loved him.
Invasion of the Body Snatchers, the newer one with Donald Sutherland, was really scary. That scene at the end with Amazing Grace playing and the realization that all the people you knew weren't human anymore was terrifying.
There are more but I can't think of them right now.

The first Godzilla, when it first came out. I was four. It scared me but I thought it was totally cool, anyway.
Exorcist, when it first came out was shockingly refreshing. The scariest thing about it is what it did to my girlfriend--- she had me checking all the closets in the house every ten minutes for two weeks.
The Shining wouldn't have been so bad but I was writing a novel at the time --- the psychological deterioration of Jack is extremely well done and, I agree, it is a very scary movie, on several levels.

Texas chainsaw the original, I hate scary movies all of them have me paranoid for a couple days, but that one was scary, from what I remember. I was also afraid of "When a stranger calls" (the original). Just the thought of someone being in the house calling you was creepy and then the shadow coming down the stairs :(
