As an online seller I'm particularly biased towards amazon. Though I would also say amazon have the largest and most easily browsed catalogue, along with much better buyer protection than other sites.
Having said this they are not always the cheapest, as they have a flat £2.75 (in the uk) shipping fee which meansthat sellers can price smaller lighter books at a penny and still make a profit. Though it's worth noting you can often buy the same book much cheaper on other sites such as ebay or play.com. Ebay don't have as a reliable reputation, and play are good but don't have a very large catalogue.
When I'm buying books myself I often use a price comparison site to check prices across a number of sites, but I'll often check the seller feedback and the description/condition before actualy buying a more expensive copy.
A couple of goodbook comparison sites are
addall.com & bookprice24.co.uk which will search most of the major book sites and return prices with condition, delivery and availabilty.

I sell books and buy a ton also to resell. I look at Amazon first, then half.com, then eBay. Always include the shipping cost to figure which has the better deal. Some of Amazon's marketplace sellers are very slow on shipping, though they are suppose to mail them within 2 working days.
One good thing about half.com is you can get discounted shipping if you buy more than one book by the same seller. If you are looking for a lot by the same author, check eBay. There's some great deals on lots there.

abebooks. It's a site that links thousands of book stores around the world. You enter a title and/or author and it will present all the stores that have that title along with price and other info.
For older or out of print books its great.
You order the book(s) through abebooks, then send notification to the seller you choose, you receive order and shipping confirmation from the seller.
I've ordered many books and never had a problem.

I quite personally buy all of my books at Barnes and Noble or Borders at the store. However if I make a online purchase I would reccomend :

Seems like a lot of people agreee with Amazon.com...but you might also want to consider Overstock.com or Ebay for cheap bargains on books.

amazon is nice, especially the marketplace. you can find cheap books there in good condition, and even books that are no longer in print.
you can also TRADE your books at paperbackswap.com. you list the books you want to trade and when someone requests it, you send it out. you can also request books that you want sent to you. if i didn't want to hoard all of my books here i'd do it.

I buy from Amazon. If you look under the used and new section you can get some real bargains.
