I personally love the Skywalk at the Prudential Mall. It's a fantastic way to get a 360-degree view of the city, and the audio tour is actually pretty entertaining. The videos are a little cheesy, but fun.
My favorite part of the Skywalk is probably strange to most, but I loved the view of Logan Airport - watching planes take off and land is cool, at least to me. I found it very relaxing. I could sit up there for hours and watch them.

When we were there we found a self-guided walking tour with the theme of African-American history. It provided a pleasant walk through historic Boston at our own pace. We learned a lot about a portion of history that is not so well known to many of us.

Go take the harbor tour that leaves from Long Wharf... get to see much of the town in 2 hours and decide where to focus from there.

Castle Island in Southie. You can watch the planes come in, the boats sail by and it is such a great people-watching place.
