You have to pull the sequins out of where the machine will sew, and out of the seam allowance. It's kind of tedious but necessary.

Look at http://en.wikipedia.org/wiki/Bead_knitting and you will see the whole method. I hope this is what you mean.
If you mean sequins only, then those will be sewn on the garment with a sewing needle and thread.
