Overall cost of living; especially housing would definitely be Manhattan!!! Although homes are quite expensive all over SD.

Living? No question. You'll get twice the living space in a San Diego suburb for the same price as an apartment in Manhattan.

Manhattan, NY is way more expensive for comparable places they are ~ 50%-100% more expensive.
