Spidey is New York, which is New York. Superman is Metropolis, which is New York in New York. Batman is Gotham City, which is New York in New Jersey.
There are way too many superheroes in N.Y. to list, since most of the Marvel characters, i.e. Daredevil, the FF, and the Avengers are based there. In the DC universe, the Titans were based there.

Spiderman is in New York city.
Batman is Gotham City which is based on parts of New York.
Superman is in Metroplois which is all so based on New York.
Most of the Heroes in Marvel are or at one time were based in New York as it is the home to the Avengers, Fantastic Four, and at one time the now defunct Defenders.

According to the Atlas of the DC Universe, Metropolis (where Superman is from) is located in Delaware, and Gotham (Batman's city) is located in New Jersey. Obviously, these are fictional cities. Most DC characters, like Flash (Central City/Keystone City, Kansas), Green Arrow (Star City California), Green Lantern (Coast City, California), Shazam (Fawcett City, Indiana) Wonder Woman (Gateway City, California) etc. etc. all spend most of their time in fictional cities (and those cities have even moved from state to state over the years. The comics rarely mention what state they're in)

The Marvel Comics universe, however, uses almost exclusively real world locations, and 90% of their stories take place in New York, including Spider-Man. The only major fictional locations are the city of Madripoor (somewhere in south east Asia) the country of Latveria (Where Dr. Doom rules, in eastern Europe) and Wakanda (where the Black Panther is king, located in central Africa)

As for Marvel superheroes based in New York:
Spider-Man
Daredevil
The Fantastic Four
The Avengers
The X-Men
The Punisher
and hundreds and hundreds of other minor characters. The only major Marvel character not from New York is the Incredible Hulk, who has spent most of his time in the south western part of the United States. The desert was where the Gamma Bomb which turned him into the Hulk was set off, and Bruce Banner prefers to stay there because there are less people to be hurt by the Hulk if he gets out of control. Iron Man is also a wealthy industrialist and has never stayed in one area for very long.

Many of the DC Universe cities don't actually have a real-life counterpart city. Although Gotham is based off of New York, it is not NYC. The same is true for Metropolis (although there is a Metropolis in southeastern Illinois that proclaims itself the "Home of Superman").

1) Considering Parker goes to "Empire State University", it's got to be based on NYC.

2) Clark grew up in Iowa, moved to "the big city" (likely, the nearest big city), and works at one of two major newspapers in that town. Sounds like it should be Chicago to me (the papers being the Tribune and the Sun-Times).

3) Gotham is a nickname for New York City, and the archetecture of the two cities match up well. However, if you look at the society, particularly the criminal underworld, it much more closely resembles Chicago than New York. Still, likely modeled on NYC.

Out of the three you listed, Spiderman was based out of New York.

Titans Tower East (there is an East and West coast chapter of the Teen Titans) was based in New York during the Wolfman days.

Superman is in Metropolis, which corresponds loosely to Manhattan. Batman is in Gotham City, which corresponds loosely to Brooklyn. They are like separate cities, rather than boroughs of one city.
