Do you think they are saying:
1) He shot the Sheriff, but someone else shot the Deputy
or
2)He shot the Sheriff, tried to shoot the Deputy, and missed?
(the song made me think)

It's 1, he says he shot the sheriff, he didn't shoot the deputy. If he did shoot and miss, Eric would sing "I shot the sheriff and I shot the deputy, but I missed".

Bob Marley and Eric Clapton both shot the sheriff in self defense. At least they swore to it, He didn't shoot the deputy because he had no problem with him.

I never considered that the deputy was dead, until now (you made me think). I suppose it is #1, because he only shot in the sheriff in self-defense and didn't have a grudge against either of them.
