In the first issue, Xavier gives the reason that all mutants have an "eXtra power".

The official explanation is that the name is a reference to the "X-Factor", another name for the unknown gene that gives mutants their power.

In Uncanny X-Men #309, Xavier says that the X-Men were not named after him, even though it is widely believed (in both the Marvel Universe and the real world) that they were.

Professor X trains the people with super power to control them. The team of these students are called X-MEN referring to Professors X's team..
Where as Magnetos people are always referred to as Mutants not X-MEN
