but does anyone know how often the tour departs?
I have checked several websites and not *one* tells you
what time or how often the tour departs seaport village!
(I'm afraid to get my ticket then find out sorry the last
tour left at 9am! and I dont arrive till 10:30am!
the websites i have checked
sandiego.com
oldtowntrolleytours.com
sealtours.com
(I even tried calling them they said they didn't know that far
in advance!)

Tours run all day and they have more than one running at a time...some leave as late as four...you won't have to worry about missing them cause you get in so early! Also, they aren't as busy during the week so you don't have to worry about them selling out either. I recommend heading to Seaport Village after you get into town and signing up for the tour that's most convenient for you and then you can plan your day according to the tour you want to go on.

This also includes a 90-minute, fully narrated SEAL tour which begins at Seaport Village or the USS Midway. Make a Splash on the SEAL! Experience San Diego as it was meant to be appreciated...by land and by sea! Our brand new "Hydra Terra's" provide you with the unique ability to see America's Finest City on San Diego's only amphibious sightseeing tour. This 90-minute full-narrated journey departs from the fabulous USS Midway Aircraft Carrier Museum. We also depart daily from Seaport Village located on Harbor Drive at the Embarcadero. As you travel along our beautiful Big Bay by land, you will hear the stories of early sailors as well as the history of our 14-mile long working bay. You also will learn about the importance of the military here in San Diego. The tour on land takes you past the San Diego International Airport dedicated to aviator Charles Lindbergh, just one of the many people you will hear about on your tour

Operating Times: Summer - Daily 10am to 5pm. Winter - Tuesday thru Sunday. 10am to 4pm. - Doesn't operate on Mondays. Closed Thanksgiving, Christmas. Please call for exact departure times and details. Duration: 90 minutes

My guess is the last one would leave about 2:30 since it is winter hours and it's a 90 minute tour. Do make sure you bring a lightweight jacket though, as it says on the site. When we did it, the time on the water it is pretty chilly.
