I recently picked up a new power supply which takes up one of the 3-pin power connectors on my motherboard. This leaves me one short for one of my case fans. Is there any negative effect in using a y-splitter and simply plugging two cables into one 3-pin output? (not necessarily the one leading to my psu, i have others in use as well)

Better just use an adapter so that your case fan will plug to the 4 pin molex of the power supply instead of the 3 pin connector on the motherboard which is no longer available. The 3 pin connector on the board has limited amperage. You might overload it with 2 fans on a Y splitter.
