They are the two biggest rivalries in baseball, because of the rich history it has.

If you are talking about deepest rivalries in modern day-nothing beats the Red Sox and Yankees.
The Red Sox were not always the team they are in the past 29 years (seems like Bucky Dent was yesterday, not 29 years ago), but whether it was comparing the two DiMaggio brothers-Dom and Joe; the Curse of the Bambino and the problems Harry Frazee caused, that is a tremendous rivalry.
No rivalry, however, had the impact on the sports world that the Dodgers-Giants did. It is not only the oldest, but because of that rivalry, which led to play-offs in 1951 and 1962 before the play-off system existed, the following situations took place.
1-West Coast sports-not just West Coast baseball, which was created when O'Malley talked Stoneham into moving with him from New York City to Southern and Northern California, but the focus on the LA area that led to the expansion of West Coast-based football, basketball, even hockey teams as well as baseball....it increased televiewing, and impacted sports travel, sports schedules, etc.
2. Birth of NL expansion-the loss of a NL team to capture the fans the Dodgers and Giants left behind led to the creation of the Mets. The Yankees were continuing to draw, and there was no way a loyal Dodger or Giants fan was going to suddenly root for the hated Yankees (the Yankees were hated long before money played a part).
3. Music-Willie, Mickey and the Duke--
4. "Nice guys finish last."---there are very few sports quotes from baseball that are more well-known than this one, which Bill Terry said when learning the Dodgers were in last place, and the Giants won the pennant that year.
5. Jackie Robinson--Branch Rickey competed with the Giants for the rights to claim major sports history when he signed and brought Jackie Robinson into the majors (Giants had tabbed Monte Irvin, then Willie Mays). For Rickey, it was not just the right move for the cause, it was to gain the tremendous number of Brooklyn/New York-based fans that could now root for a man of their race, and Rickey was a man who knew how to affect history.
So, while the Yankees-Sox rivalry is the best now going, the Giants-Dodgers rivalry had the greatest impact.

You can argue over whether or not Yankees Red Sox is the biggest rivalry in all of sports, but nothing else in Baseball is even close. Giants-Dodgers and Cubs-Cardinals don't even belong in the same discussion.

From a die-hard blue-bleeding Dodger fan who lived in the northeast for 5 years, nothing is as heated as Yanks-Sox. Following that is Dodgers-Giants and Cards-Cubs.
Outside of baseball, I'm going with:
Arsenal-Man U and All Blacks-Springboks.

Red Sox/Yankees. It's got the whole David vs. Goliath theme of the perennial underdogs taking on the "Evil Empire". Cubs/Cardinals and Phillies/Mets have a bit of that, but not quite to the same degree. It's just so easy to hate Steinbrenner, Jeter, Giambi, A-Rod, & co.
