He wasnt old enough to rule when they were seperated, when he got of age to rule, they were unified.

Therefore he must have ruled Egypt as a whole.

Egypt was unified by the time Tutankhamen was Pharaoh, (3rd Dynasty I believe)so he ruled both upper and lower Egypt.
