I believe that there is a clear hierarchy among the soul that has certain indelible inclinations, the mind that generates the emotions, ideas and imagination and the brain that physically controls the body. However, it seems difficult to rule out the possibility that the hierarchy may be situated in the same physical brain as different aspects.... the physical functions of the brain may be controlled or guided by its different aspects of emotions, ideas, imagination and above all basic inclinations.... the higher order aspects of the brain may be developing through experience as the newly born grows up. Even if we believe that to be true, yet there seems to be the existence of an overall 'owner self' who WILLS or DECIDES or CHOOSES giving directions to the soul, mind and body... that owner self ought to be above and distinct from the physical brain. In my view, there is a strong case therefore to believe that our real owner self is not physical.

No. And I'll throw another term out, holistic, which encompasses Mind, Body, and Soul. Here I'll even give you a hypothetical example on how these connect.
Lets say you are having a crappy day. When I mean crappy I mean your girlfriend just dumped you, your alarm didn't go off so you got to work where your boss demoted you, and you have bills up to the ceiling that you don't know how to pay for them. Here you're of course going to feel stress,depressed, anxiety, and maybe forgo sleep because you're too anxious and stressed. Then lets say the next day you have a hundred question test. With all of this you may start feeling chest pain, your blood pressure may be going through the roof, and in a few days later you come down with a cold.
Ok first the soul definitely started out bad, anxiety, depressed.
Which effected your mind's ability to rest and think through a hundred question test.
Because all of this is collapsing, your body starts to lose out too. High blood pressure, chest pain, decreased immunity from sleep and anxiety resulting in catching a cold.
So hopefully you can see that they are separate entities that are connected.

No. First off, the mind and the soul are immaterial. The body, is material, yes, but the body is not only composed of a brain. In Cartesian dualism, the body is only an extension of the mind and/or the soul, something that outlets our thought.

NO, not at all the same. Indian Philsophy clearly distinguishes mind for self from thought and from body. They are all different. I am not my mind, and I am not my thought and I am not my body. I am simply a witness (Sakshi) to all these things. This is what the Upanishads keep saying to people.
