got in and left some rusty colored water stains on the light grey cloth overhead. Can I spray it with mildew remover like Tilex?
Or should I use CLR?

Tilex will hurt it. You might try shampooing it with a portable rug shampooer, but only do a little at a time in case that doesn't work.

we had the same problem with the wifes car really only 2 options that truly works remove the headliner and dye it a dark color to hide the stain or what we did replaced the headliner completely

That is more than likely smoke stain, it may be hard to get it all out. You may need to take the head liner down and use a carpet cleaner on it! Like a steam vac!
