I think they add the "extra" cards just in-case you happen to lose one... then you can make your own card with the blank extra one to replace it!!

For Clue, they serve two purposes. First, the one other people mention, if one of the other cards gets lost of damaged, you can use a sharpie or other felt tip pen to make a replacement (don't use a ball point, you will see the pen mark through the cardstock).
Also, you can put those on the outside of the deck to help preserve the condition of the other cards. Remember, with most games, a scratch on the back of one card is enough to make the entire deck worthless. By storing the cards with the blanks you will extend the life of the game.
Finally, you might want to create your own custom cards. Imagine adding a new weapon or person to Clue just to make it more interesting. A great example of this is the game "Apples to Apples" (very fun party game). They give you extra cards specifically so you can personalize the game.

Well I have a lot of Clue games. I usually keep the "discard" cards and use them to replace another card that I may have replaced or lost!!
