Congress has the power to cut the budgets of administrative departments. The Courts can find individual bureaucrats guilty of corruption if they do not do their jobs as they are supposed to for the public interest and instead use their positions for self-gain. The President is in charge of the administrative departments. He can hire and fire.

What can they do to influence the bureaucracy? Everything: they ARE the bureaucracy. Without the Government (you named the 3 branches thereof) there IS no bureaucracy.
