Both could be correct. For, 'honorary' is an adjective signifying that the position held is (usually) without any regular remuneration or is a mere title given for specific achievements. Some organization say that the position is 'Secretary General' (like the U.N.) while others term it 'General Secretary'.
So, depending upon how the designation is named, both the terms could be correct.

Secretary General is the most usual title; but there is no law against General Secretary. So it could be either.

Probably the first but both are possible. You can be a secretary general or a general secretary.
