Alexander the Great happened that's what!
No, seriously, Egypt had not been in charge on their lands for a long time before the rise of Alexander. In the 8th Century BCE, Kush, south of Egypt, invaded and conquered the reigning Pharaohs and established the 24th and 25th dynasties. Egypt shook off Kush in the 6th century but would soon be conquered by the expansion of the Persian empire.
After Alexander's conquest and death, Ptolemy the Savior, 1 of 3 top generals, was given Egypt as his share of Alexander's empire. He ruled from 323 - 285 BCE taking the title of king and establishing the Ptolemy Dynasty in 305 BCE. Cleopatra was a descendant of that line.

So far, each answerer has been more accurate thân the previous. I'll try to keep it up.
The Kushites or Nubians were driven out of Egypt by the Assyrians, 671-663 BC. After that, the dynasty of Sais in lower Egypt drove out the Assyrians and established Egyptian independence.
The Persians overthrew the Saites in 525 BC, but there were several Egyptian rebellions and long periods of independence. The last of these was headed by Nekhtanebo II up to the 340s and he was THE LAST native Egyptian ruler till 1952.
He was overthrown by the Persians, just a few years before Alexander entered Egypt.
And Rohak, the Ptolemies were notorious for breeding in, not out. There is no reason to think she had any Egyptian non-Greek ancestry.

Agree with the guy above. Alexander replaced the rulers of Egypt with Greek royalty 200 years earlier. Cleopatra looked more like Elizabeth Taylor than Iman.

Great answers, but one point I'd like to add is that Cleopatra must have had at least some egyptian blood after all that time. It's quite unlikely that the greek, or macedonian, line remained pure over hundreds of years. You know that someone must had taken a dip in the local gene pool.

Cleopatra was descended from the Greek General whom Alexander installed as king when he conquered Egypt.
