Disagree with the position, not the person.
Usually, if you demonstrate the flaw of the basic premise, the entire argument falls apart.
Be warned. Proving someone wrong can be upsetting and be more trouble than it is worth.

You answered your question by asking it. The most honest way to disagree with another person is to say "I disagree with you." As long as you give due respect to their argument and give a logical reason for your own, there is nothing to worry about. Trouble arises when you are deceptive, or act under false pretenses. Put everything on the table at the beginning of the argument.

Like the above answerers said, I don't really think there is a way to be dishonest about it, but I think the best way to disagree with another person is to tell them you understand there view point, keep a calm voice, and avoid a major arguement. If it gets out of hand, you let them know that everyone has their own opinions.

Why disagree,
To be honest in communication is to allow the other to have their opinion.
It has as much validity for them, as yours does for you.
So, to answer your question,
the most honest way to disagree with another person, is the agree to disagree and leave it at that.

I don't know how there could be a dishonest way if you tell them what you really think. The best way is to state your point of view on the issue without putting the other person's down.
