1997 Grand Marquis LS I put silicone where it goes threw the firewall, stops for awhile.

I have a 98 Mercury Sable--and I get a similar brake pedal squeal when it has either rained a lot lately, or the car has not been used for a while. After a few minutes of driving, it goes away by itself. Have had no problems with the brakes and they do not grab or pull to either side.

If its a whomp noise, usually when you press the brakes fast, it's the master cylinder

Try puting a mouse trap near the tires. This will stop the squeaking.

possibly expansion effects when it gets hot. Would explain why it happens after you use it for a while.
Could be any number of things though, get it checked out!
