As Earth was forming (still in a molten state), the heavier elements sunk toward the center of the planet. Lighter elements floated to the top, causing the layering you asked about.

This is not a question for Atheists but for geologists (those heathens). The "Great Flood" was local and to the residents of that area it seemed as though the whole world was flooded. If only they could have gone on line to see if everyone else was flooded they would have known. But then there was a lot they didn't know about back then so they created gods to explain the unexplainable. One for rain, another for the sun. One for fertility, another for crops. Once they figured out that earth was round and orbited the Sun and not the other way around the earth sciences became the high tech field for the smart up and comers. The need for a god to explain why the sun rose in the morning and set in the evening was not as necessary all of a sudden. How many unexplainables are left for us to worry about? We have not as many gods either. By the way if Moses only took 2 K9s and all the rest are mutations, isn't that evolution? Any geology text book will tell you about the layers of sediment, you don't need me to tell you about it.

The layers with higher density sink towards the earth's center. Thus the layering.

As you go deeper, the pressure of th earth above you gets greater (as it does in water) and that compacts material and makes it more dense.
