Overall, shortstop. The third baseman has a long throw, but when a shortstop has to go to the hole, he is throwing almost from the outfield. Next time you watch a game, you'll probably see a ball get past the third baseman, but the shortstop will get the ball and throw the runner out. The shorstop does have some shorter throws if he is at his normal position, but overall, the shortstop has a stonger arm. A lot of minor league shortstops become third baseman because they don't have the range or arm for short.

It's the shortstop. While most think the third baseman because he plays on the opposite end of the infield, the shortstop plays significantly closer to the outfield than the third baseman does and has a longer and more difficult angle. Since the third baseman plays so close to home plate, he has less reaction time. This is why third base is referred to as "the hot corner".

Depends on the positioning. They both get to play the farthest at times.
To find out, I measured it, using a program I use to download and work with satellite photos. (using one of Coors Field).
But the shortstop's longest throws are longer than what the 3B player ever gets.

The shortstop from deep in the hole---sometimes from 3 or 4 feet in the outfield grass!!!

It depends on where each guy fields the ball. For the most part i'd say the 3rd baseman.

shortstops ususal are further back, having the longer throw but third basemen have to be much more aware at third.

Well, it really depends on where you are catching the ball and/or what kind of hit it is. . . usually its thrid base with the longest way to first.
