when people mix audio files or music and songs, they mix them in stereo. a good example of this would be to listen to Jimi Hendrix's 'Purple Haze'
listen to them with headphones on, and you can hear that he only sings out of one speaker. then halfway through the song he'll only sing out of the other speaker
having two speakers helps spread the sound out more so you can get more sounds without sounding cluttered and jammed.
putting the left speaker in your right ear and the right speaker in your left ear will not do a thing. but its just the artists intention to mix songs with certain sounds on certain sides of the stereo mix.
i suggest just using them the way they are marked to fully get the effect the artist was going for when he recorded and mixed the song your listening to
that or if you have some kinda headphones that are shaped specifically to fit in either your left or right ear, you should probably wear them the way they are marked

I do that all the time I just looked one day and thought I should really put them in the correct ears lol,my right one naturally sounds better,so I guess you should stick to it,but it doesn't make much of a difference.
